When I deposit money I always go into the bank and hand it over to a clerk and ask for a receipt - although I know that doesn't really help the situation

Naw, it was made inside the bank with a teller. Most of the time i keep my reciept, but i looked at it after the depposit, and it showed my new account balance (including the deposit that was just made) so i figured....the money is in there. Then i check my shit online yesterday....and no deposit is recorded.
