I just heard that "U Ain't Fresh!" is a subliminal diss to Dr. Dre? Why did Quik diss Dre and then work with him a year later on the Training Day soundtrack?

Straight from the source. Quik said he thought the line in "What's The Difference" was about him since he was lobbying to replace Eazy-E in the new N.W.A. Xzibit had explained to him that that wasn't the case but he made the song anyway and shortly after, he ended up working with him in the studio.
